Right there's 3 seasons to this series.

Crest of the Stars,
Battle flag of the Stars (aka "Seikai no Senki"),
and
Battle flag of the Stars 2 (aka "Seikai no Senki 2")

There's a whole lot of sub plots within this series so I'll try to sum up what each one is about.

First off the background to all these is that it is in the distant future where man has left earth when it discovered new elementary particles that created strange holes in space into another plane dimension which allows ships to travel from hole to hole in a much shorter time, during which they can still interact with other traveling ships... Sorta like Babylon 5 where ships can meet up in hyperspace and what not.

Anyways by this date there are basically 5 great nations left after several wars and what not. 4 of them signed a treaty that they conveniently left the 5th one out of. The 5th one being the Humankind Empire of Abh. The Abh are genetically altered beings that at one point were created as basically slaves for the rest of humanity. The Abh revolted and started their own nation where they continued to mess around with their genes. They live an exceedingly long time now, are better suited to space travel, and all have blue hair (what's interesting though is that they aren't all the same shade of blue which is a good cuz naturally they wouldn't all match).

So ya the other 4 nations are secretly trying to start a war with the Abh so that the Abh seem in the wrong and what not. But that isn't EXACTLY what the main plot is about. During the first episode the Abh waltz up to this small system and basically take it over (this nation I gather was one of the few small nations left). But they don't exactly occupy the surface (That would be unseemly for the Abh) they simply say that they are allowed to continue doing whatever they wish but that any travel off the surface and into space will be through the Abh. As you learn the Abh's goal is to simply control space, not the planets. This way they can stop any interstellar wars etc. That's the theory anyways. Anyways the nation isn't too pleased about this and many want to resist. The president on the other hand basically sells out his own people and agree to hand over the keys to the entire planet as long as he becomes the Nobleman that rules the planet. The Abh agree and NOW is where the story picks up.

The Son of the now Nobleman goes away from his home world to ensure that the people don't try to kill him. He goes off to abh school and as a new citizen of the abh AND a nobleman he must do 3 years of Military service to claim his land. So he's off to go to the capitol of the Abh nation. He gets picked up by a trainee (that turns out to also be the Crown Princess of the Abh Nation) to get taken to a ship to go to the capitol. Along the way they cruiser they're on gets attacked by one of the 5 nations thus starting the war. So the captain sends off the only 2 non-combatants (Jinto the Nobleman, and Lafiel the princess) to head on without them in a smaller shuttle to get to the capitol and relay that they were attacked.

They rest of the first season is what happens along they way. Sounds like I gave away a lot eh? HAHA Nope.

The next series is basically the beginning of the next phase of the great war (this is 3 yrs later. The reasons for the pause in war is because apparently they ended up doing very few but very large battles that cost both sides a lot in military strength. Also its convenient for the plot as it takes 3 years for Lafiel to become a captain and Jinto to become a ship clerk... Sorta... Real title escapes me atm) till after a monstrous battle.

The last series is after the great battle when the abh are solely focused on expanding their domain and what happens on one of the planets that they've taken over.

Really well written series.
I recommend it.
